Nach seiner Ausbildung spielte er an den Bühnen in Moers, Wuppertal und Basel, wo seine langjährige Zusammenarbeit mit Christoph Marthaler begann. 1993 wechselte er ans Deutsche Schauspielhaus, zu dessen Ensemble er bis zum Jahr 2000 gehörte. Es folgten Engagements am Schauspielhaus Zürich, an der Volksbühne Berlin und am Thalia Theater Hamburg. Außerdem gastierte er am Schauspiel Köln, am Schauspiel Frankfurt, bei den Salzburger Festspielen und den Wiener Festwochen. Neben seiner Arbeit am Theater ist er regelmäßig in Film- und Fernsehproduktionen zu sehen.
Seit der Spielzeit 2013-14 gehört Josef Ostendorf wieder zum Ensemble des Deutschen SchauSpielHauses. Er spielte die Titelfigur in Karin Henkels Inszenierung von »John Gabriel Borkman«, die 2015 zum Berliner Theatertreffen eingeladen war, und in Frank Castorfs Inszenierung von »Pastor Ephraim Magnus«.
