Nach dem Studium war er bis 2006 am Deutschen Theater Göttingen engagiert, wo er u.a. in »Ein Sommernachtstraum«, »Wer hat Angst vor Virginia Woolf«, »Die Leiden des jungen Werther« und »Antigone« spielte. Seit 2006 ist Johannes Nehlsen freiberuflich und spielte u.a. in »Prometheus« (Regie: Martin Kreidt) beim Plattform Festival des Ernst Deutsch Theaters Hamburg, in »FSK 16« (Regie: Carola Unser), ebenfalls beim Plattform-Festival und »Neue Leben« (Regie: Joachim von Burchard) am Theater M21 Niedersachsen. Johannes Nehlsen spielte am Schauspielhaus bereits in »Paradise Now« (Regie: Konradin Kunze), »Von Mäusen und Menschen« (Regie: Alexander Riemenschneider), »Romeo und Julia« (Regie: Klaus Schumacher) und in »Hamlet« (Regie: Klaus Schumacher). In der Spielzeit 2012/2013 spielt er in »Die Gerechten« (Regie: Alexander Riemenschneider), »Wut« (Regie: Klaus Schumacher) und in »Hacking Luleå« (Regie: Konradin Kunze).
