Erste Engagements führten ihn an das Schauspiel Hannover, TIF Dresden, Theater Oberhausen sowie Staatsschauspiel Dresden. Von 2005 bis 2010 war er Ensemblemitglied am Schauspiel Stuttgart, bevor er in das Ensemble der Schaubühne am Lehniner Platz Berlin wechselte. Sebastian Nakajew arbeitete u.a. mit den Regisseur*innen Holk Freytag, Friederike Heller, Ivo van Hoove, Irmgard Lange, Johannes Lepper, Volker Lösch, Thomas Ostermeier, Ulrich Rasche, Christoph Roos, Christian Schlüter, Michael Talke, Patrick Wengenroth, Hasko Weber, Katja Wollf, Alice Buddeberg, Marcus Bothe, Robert Schuster, Jan Neumann, Bettina Bruinier, Swaantje Lena Kleff und André Bücker. Ab 2013/14 gehörte Sebastian Nakajew zum Ensemble des Deutschen Nationaltheater Weimar. Seit der Spielzeit 2019/20 ist Sebastian Nakajew Ensemblemitglied des Schauspiel Hannover und spielt u. a. in Der kleine Prinz und Woyzeck.
